  1. Set gates numerically

    As a user, I would like to be able to precisely and in an easily repeatable manner apply the exact same gating strategy by manually entering data. Solution Allow users to set or edit the bounds of a gate numerically by manually entering coordinates instead of only using visual selection tools.

  2. Control scales and zoom in graphs

    As a user, it can sometimes be hard to see a population of interest due to the scaling of the axis. The most intuitive would be if one could zoom on the plots. We should add the ability to zoom in plots.   3. Constrain panning to data bounds

    As a user navigating the population overview, I want panning to be constrained to the data area so I don't scroll into empty space. Solution Constrain panning to data bounds (prevent scrolling into empty space beyond where cells exist).

  4. Multiple gates in scatter plot

    As a user, I want to explore differences between different sub-populations by being able to apply multiple gating strategies to the same data. As a user, I want to be able to apply multiple gates in one graph and combine them as a single population.   5. Interactive group toggling by clicking legend/group buttons

    As a Biomedical Researcher comparing different conditions, I would like to use the group buttons above the scatter plots to show or hide specific cell populations, so that I can focus on specific data subsets without visual clutter and analyze only parts of my data. šŸ’” Proposed Solution Make the group identifier buttons (located at the top of the scatter plots) interactive and change how they work from being only an image organization tool to being a gated collection of cells. Clicking a button should toggle the visibility of that specific group within the scatter plot.

  6. Click a cell and see it highlighted on the map and in the graphs

    I would like bidirectional interaction between cells and visualizations: Click a cell thumbnail or a datapoint in a gating graph to locate and inspect that specific cellClick a cell on the map and see it highlighted in the plots This allows me to identify cells in my sample, in my gates, and understand the relationship between spatial location and measured parameters. Solution When clicking a cell thumbnail OR a datapoint in a scatter plot/gating graph: Highlight the associated thumbnail (if part of the gated population)Zoom the map to center on that cell's locationOpen the cell preview panel showing the cropped cell image with all channels When clicking a cell on the map: Highlight it in the scatter plotsApply the same color highlighting in both the mini map and the plots

  7. Navigate from cell preview to full image

    As a user viewing a cell preview in the Data Explorer, I would like to quickly navigate to see the full raw image in the Images tab so that I can see the cell in the context in which it was captured. Solution: Add a link or button in the cell preview panel (when viewing a cropped cell) that navigates to the Images tab and: Opens the corresponding full image fileCenters/highlights the selected cell in that image view This allows users to seamlessly move from analyzing individual cells in scatter plots to viewing them in the context of the complete microscopy image.

  8. Show full experiment names in menu

    Experiment names get truncated when they're long, making it difficult to identify experiments at a glance - especially when multiple experiments have similar prefixes. It would be helpful to add tooltips on hover showing the full name, allow users to adjust column widths, or add text wrapping options so users can see complete experiment names.

  9. Add interactive zoom controls to Workflow Builder

    The zoom indicator in the Workflow Builder isn't immediately recognizable - users thought it was a progress bar at first. It also lacks interactive controls for adjusting zoom. It would be better to add +/- zoom buttons, let users click the percentage to manually enter a zoom value, and add a magnifying glass icon to make it clear this is zoom control.

  10. Make panel dimensions adjustable

    Users can't adjust the dimensions of panels in the interface - lower panels, side panels, etc. This limits their ability to adapt the workspace based on what they're currently doing. It would be helpful to make panels resizable with draggable borders so users can maximize relevant panels for their current task and minimize less-used ones.

  11. Fix confusing sign-in prompt on shared datasets

    When viewing a shared dataset while logged in, users see a 'Sign Up' button that makes it look like they're signed out. But the 'Replicate' button (which requires being logged in) is also visible at the same time. This creates confusion where authenticated users see both sign-in prompts and authenticated features simultaneously. The UI should clearly indicate whether you're logged in without showing conflicting signals.

  12. Validate images before starting analysis

    Users want to know if their uploaded images have issues before wasting time on a failed analysis run. It would be helpful to have a pre-check validation step that verifies images are compatible formats, have consistent dimensions and channels, and catches any problematic files early with clear error messages about what's wrong.

  13. Show file names while uploading

    When uploading files, the filename isn't displayed during the upload process. This makes it difficult to verify which files are being uploaded, especially when uploading multiple files. It would be helpful to show the filename alongside the upload progress indicator.

  14. Show Workflow Builder for example datasets

    Users want to learn from example datasets but currently can't see how the analysis was built. It took them a long time to figure out what the aim was and how it was achieved. Making the Workflow Builder accessible for example datasets would help users understand and learn from the workflow strategies, and use examples as templates for their own work.

  15. Add close button to image viewer

    In the Data Explorer, when you click on an image thumbnail, a larger viewer appears on the right. But there's no close button - you can only drag the image out of view, which isn't intuitive.It would be better to have a clear close button (X) in the corner
